By way of update, apparently the old percentage discount still applies, provided you can produce at the time of purchase a London Transport travelcard covering the full period for which you need a Thames Clippers ticket.
I think there are obvious impracticalities with that, and surely the rule ought to be that passengers should be able to show a valid London Transport travelcard at the point of travel if using a discounted Thames Clippers ticket.
